For me I had to reopen the project if joysticks already plugged.
My partner have a Wacom tablet, plugged on usb, and we discovered that this device prevents joysticks of being recognising in Unity!
If I turn off the Wacom joysticks work properly.

Continuing to see this behavior in 5.0.2. It will only report the controllers that were on and attached at the time of Unity launch. Turning them on or off is not detected by the Unity Editor, running the game or not.
