Update to my previous comment:
The problem I reported with Metacity was a bug in Metacity itself. It is now fixed.
The problem with Ubuntu Unity, however, seems to be in Unity3D, as the icon is displayed correctly when using a dummy C program.

The icon is distorted differently when using the Ubuntu's Unity window manager, or GNOME's Metacity window manager.

I have this Issue in Unity 5.3.1f1 on Ubuntu 14.04 LTS. Is there something specific with alpha channel of the icon I have to look out for?
The Unity Resolution Dialog has the correct Icon. But when the actual application starts the icon becomes black and white and resembles the alpha channel.
