Transform component is duplicated as a child object of the prefab after saving prefab modifications

Unity Version 4.3.4f1 (e444f76e01cd)
Unity Version 4.5.0f6 (fd4616464986)
Resolution:
The problem is caused by the script.
target.gameObject.hideFlags = HideFlags.None;
When the hide flag on the game object is changed, it also changes the hide flags on all of the components of that gameobject. So essentially all that is happening is that the transform becomes visible.
The script logic should be changed to handle hide flags differently for asset and instances.
