[LoadLevel] GI and Reflection Probes are not loaded with the scene in editor if "Auto" baking mode is used
POSTPONED: It's on dev roadmap to be fixed
Global Illumination and Reflection probes are not loaded in the scene after using Application.LoadLevel if "Auto" bake mode was used.
Note: This affects only editor and loading will work fine in built players
Workaround: Uncheck "Auto" and press build for all the scenes

Pretty brutal to see this is postponed indefinitely. I lost a couple of hours in narrowing my problems down to this issue. I'd love to see you reconsider this.
