[Editor] Prefab values are not being saved when changing and saving prefab variant in the editor
To reproduce:
1. Open attached project
2. Open Level0 variant
3. Edit the position of the LevelEnd GameObject
4. Save the changes
5. Choose any other variant and then go back to Level0 variant
Actual result: Changes are not saved
Expected results: changes should be saved
Reproduced with: 2019.3.0f1; 2019.3.0f2; 2020.1.0a15
Not reproduced with: 2019.3.0b12
