Scene with a custom prefab is marked as dirty when entering play mode and it is only saved after saving for a second time
How to reproduce:
1. Open the attached 'project-1186849.zip' project
2. Enter and exit Play mode
3. Save the scene (notice that it is still marked dirty)
4. Save the scene once again
Expected result: scene should be saved after the first attempt to save
Actual result: scene is not saved after the first attempt to save (only saved after saving for the second time)
Reproducible with: 2017.4.32f1, 2018.4.10f1, 2019.2.8f1, 2019.3.0b5, 2020.1.0a7
