Prefab reference in a Scriptable Object gets removed when the SO is attached to the Prefab and when the Prefab is modified

How to reproduce:
1. Open user-submitted project (PrefabRefByInsideSO)
2. Drag the GameObject prefab into its Scriptable Object's 'Prefab' property field
3. Open the Prefab in Prefab Mode, modify any value and save changes
4. Check the 'Prefab' property on the Scriptable Object

Expected result: the prefab is still referenced
Actual result: the reference gets set to 'None', an error is displayed in the Console

Reproducible with: 2018.3.0a6, 2018.3.0b12, 2019.1.0a1, 2019.1.0a10
Not reproducible with: 2018.2.18f1, 2018.3.0a5

The issue was introduced along with Improved Prefabs
'AssetImporter is referencing an asset from the previous import. This should not happen.' error message is thrown when saving changes to the Prefab
