External tool not recognized if installed when an instance of Unity is running
To reproduce (can not have any Revision control diff/merge tools present) :
1. Open a new Unity project
2. Download and install WinMerge*
3. Edit --> Preferences --> External Tools
Expected result - should be able to choose WinMerge* from the dropdown menu
Actual result - Unity needs to be restarted for WinMerge* to appear in the dropdown menu
Reproduced on: 5.5.0f3, 5.5.3p2, 5.6.0p2, 5.6.0p4, 2017.1.0b1, 2017.1.0b3
*WinMerge can be substituted with any of the supported tools (see Edit --> Preferences --> External Tools while having none of the tools installed)

Just had this in 2018.1.9f2, but was solved by closing Unity, opening WinMerge, then reopening Unity. I didn't need to reinstall WinMerge

Rereading his comment, i seem to have overlooked that he resolved it by starting WinMerge one time. This actually resolved it for me as well. So try to start WinMerge if you encounter this issue.

Have this issue in Unity 2017.3.1f Personal.
Like Darkgaze, it's not recognized even after restarting Unity.
Unlike TheOTurtle, reinstalling WinMerge does not work. -

Happening still in Unity 5.6.0f3. After installing when Unity is opened, then restart Unity, still not recognized.

I also encountered this problem. In my case, I had to close Unity and reinstall WinMerge. Open Winmerge one Timer and after that I was able to chosse it from the dropdown Menu (it was already recognized and set as default)

Resolution Note:
This particular case has been investigated thoroughly and we have decided, in the interests of protecting the stability and features of Unity for users that rely upon the affected versions, to not address this fix. We understand that this will cause problems for some users, and fully intend for an existing, or forthcoming upgrade to provide the solution that you need.
