Upgrading from 4.1 to 5.0 makes objects in a scene to lose references
Steps to repro:
1. Open the project and the scene with 5.0
2. Observe that some references are lost (prefabs, meshes, scripts)
Workaround:
1. Open the project with 4.6 and then with 5.0
2. All references are kept
