Updated solution for modern unity with additively loaded scenes and prefab stages:
var renderSettingsInstances = Object.FindObjectsOfType<RenderSettings>();
Undo.RecordObjects(renderSettingsInstances, "Changes to RenderSettings");

This does the trick:
Object renderSettings = Object.FindObjectOfType(typeof(RenderSettings));
Undo.RecordObject(renderSettings, "Changes to RenderSettings");
