I've encountered the same problem, too. Not Only Auto-Generated, but the shifting seemed to happen on Manually created UV2,too for our project.....in Editor, Lightmap is beautiful, but on iPad/iPhone...Huge Black spots/seams appears and AO looks offset..or something.....
Is this issue fixed on 5.0.2 or Later?

I've met the same problem too, but with Unity 5.0.0f4. Baking on PC for android platform works fine, however when switched to IOS platform on MAC, then some baked mesh look messed up.

I had the same problem, everything was beatiful in the editor with ambient occlusion and everything, but then when I published to iPad (4th generation) the lightmap got twisted or something. Some parts of it looked fine and some parts just horrible.
