Applying a prefab in Play mode makes some of the meshes in the scene disappear
To reproduce:
1. Import the Adventure - Sample Game project from the Asset store
2. Open the SecurityRoom scene
3. Enter Play mode
4. Select SecurityRoom -> SecurityRoomEnvironment -> Carpet object
5. In the Inspector, press Apply
6. Exit Play mode
7. Observe that meshes of some objects disappeared
Expected: the meshes do not disappear when a prefab is applied while in Play mode
Reproduced in 2017.2.2p4, 2017.3.2f1, 2017.4.2f2, 2018.2.0b1, 2018.2.0b3, 2018.3.0a1
