GameObjects in Hierarchy window are not hidden when using HideFlags.HideInHierarchy
How to reproduce:
1. Open attached "project-1167675.zip" project
2. Select "Main Camera" in the Hierarchy window
3. In the Editor select "Tools" -> "Hide Selected Gameobject In Hierarchy"
Expected result: "Main Camera" GameObject is hidden from the Hierarchy window
Actual result: "Main Camera" GameObject is not hidden from the Hierarchy window
Reproducible with: 2017.4.30f1, 2018.4.3f1, 2019.1.9f1, 2019.2.0b9, 2019.3.0a8

The original forum thread outlining this issue is locked but I wanted to add a note.
If you callEditorSceneManagement.MarkSceneDirty(game_object.scene);
immediately after updating the hide flags of game_object, the hierarchy window will update to reflect those changes. Furthermore, changing hide flags alone did not appear to mark the scene as having unsaved changes (dirty?), so this might be an appropriate workaround for the time being (this issue has been active for more than a year and seems to affect most if not all versions of Unity).
