This is occurring in-editor as well in 5.6.3p1. Happens somewhat randomly, but some things trigger it instantly (editing animations is a frequent offender). I am unable to upgrade to 2017.* or 2018.* due to project constraints.
I get a loss/disappearance of UI elements. I still am able to Ctrl-S save and exit Unity, relaunching. Unfortunately the issue occurs again as soon as I reopen the project and attempt to do whatever caused the UI freeze.
Unity support linked me to this related issue after I submitted a crash log.
